Does anybody know if Spider or web crawlers from search engines will crawl popup windows within a site?

It should do if it sees it as a link, but it will depend on how it is coded. The problem you may have is if the pop-up gets indexed it will obviously open up as a normal window and not part of the site.

Thanks for you reply..... I see you are 100% right.... the search engines had indexed the pages but opened them in a normal browser window.... I suppose the morale of the story is to try and stay away from popups...

Or use javascript for popups so search engines ignore the links..
