Site Meter
I've been using Site Meter for years and I'm ahppy with them. No ads, just that small rainbow cube on each page, for free. And the statistics include page views, unique visitors, pages viewed per visit, entry page, exit page, referers, browser, OS, javascript and DHTML capability, time zone, and more.
Here's my question: I want to continue to get all these great stats but I figure that I no longer need to use an external 3rd party service. What are the best free CGI/Perl and php scripts that you recommend that can do all that (and even more)? And is it much better to run my own than to depend on a 3rd party service?

i have only good things to say about pphlogger of phpee.com.
i use it on my site and u don't only get some great stats but u get to paste it on your pages too (if that turns u on )
btw the script requires PHP/MySQL

PowerPhlogger is indeed a good choice. I personally use AXS: http://www.xav.com/scripts/axs
Another good one is AwStats: http://awstats.sourceforge.net
They are all similar, require no ads, and you must install one time only and you're free to use it forever from there. If you can, these are the most professional way to go.
