Flash / Swish Very odd

I have a Swish movie for a site I am working on. When you viw the movie .swf it looks great. When you insert the movie into a web page it messes everything up. Specifically I have a javascript menu at the top when you mouse over and do the image swap text boxes copy and move over graphics etc.

Any thoughts?
