What do I need to build a directory of articles?
Is there a free application that can do the job? I plan to have an archive of my articles on my site: one article on each page with recommended links at the bottom. Links 2.0 is great for my directory of outside links, but not for a directory of inside pages. Any suggestions?

Why not? Just link them to your own site. You can turn off the option that lets people see how many hits the link has got.

That's what I do now. It's fine, but it's just that I can't use Links 2 to build categories/subcategories titles and some other useful tags in each article. I have to manually type them in each artile and I've got over 200 of them right now. A header/footer script doesn't help very much either in this case. I saw somewhere an ASP application that was designed specially for creating/maintaining online archives of essays/articles, but haven't found a similar CGI program for this purpose.

I believe the webmaster of www.articlecentral.com has a script that does what your looking for.
I do know that he made the script available for others on the www.sitepoint.com forums before. Might have a look there.
