Usually /scripts/fixquotas fixes our problems. Have you tried asking on the support forums at http://www.cpanel.net/ ? Don't forget to do a search before you start a new thread.

Cheers.

Did you try this?

/scripts/resetquotas --useplanquotas

I tried most of what you've already tried without solving the problem as well. Then I went to WHM >Server Setup clicked on Initial Quota Setup, select okay and reran /scripts/fixquotas - that fixed the problem.

If the issue does not get solved, just drop in a support request to Cpanel. Login to your server's WHM and then type out a support request to them. Include your server IP and pass in the request so that their staff can login and check. They could help you with this issue.
